Pierrefaites was formerly the administrative centre of a deanery in the diocese of Langres, whose bishop had owned the village since the 13th century. The church burnt down in 1636 during the Thirty Years' War.
Although it was repaired, it was rebuilt in 1777 with a stone vault in the choir, which did not hold and had to be replaced by a ceiling in 1808. The church has a three-bay nave, a porch topped by a bell tower with a pavilion roof, and a one-bay chancel.
The pulpit, the work of local sculptor Antoine Besançon, dates from 1776 (listed). Two side altarpieces were restored around 2000 and are the work of Besançon.
A 17th-century painting by an unknown artist has recently been restored; it depicts Sainte Madeleine pénitente.
